What is the difference between this and the "Heavy Duty" variety?

There is no difference. Both have the same catalog number, same SAE designation, same boiling point, etc. The older lots were labeled Heavy Duty, while the newer lots simply say Brake Fluid. I have on hand both types of bottles. Only the name on the label is different.

What color should Honda brake fluid be. Some of the bottles that I ordered a dark honey color. Others were a clear color. Was I sold old fluid?

Mine was honey brown/yellow, not too dark though. Hard to describe. If you want to be safe then just buy 2 bottles and replace the old fluid. It's super simple. Buy a turkey stuffer pump from your grocery store (around $2). Unscrew the brake fluid reservoir cap, remove the screen filter, suck out the oil fluid and top it off to the limit mark. Be sure not to drop lint or dirt into the reservoir as they will damage the brake system.

Is one bottle good enough ?

One is good enough as long as you don't over bleed the system. Siphon off the master cylinder about 80% before you start pouring in the new fluid.
